No, Rhodes being a Skrull was only officially confirmed in the Secret Invasion episode 4. There were hints in earlier episodes, but it wasn't confirmed until then.

Rhodey's last appearance before Secret Invasion was in Falcon and The Winter Soldier, and he showed no signs of being a Skrull in that episode. So, it seems like the Skrull infiltration is a recent development.
